Modern complex system theories, which encompass branches such as statistical thermodynamics, nonlinear dynamics, complex networks, complex quantum systems, and unified field theory, establish theoretical frameworks and realize cross-scale correlations via sophisticated mathematical tools. Nevertheless, some studies exhibit a tendency of over-formalization: By means of limit operations on physical constants, simplification of mathematical logic, and construction of high-dimensional spaces, they conceal discrepancies in fundamental physical paradigms through formal mathematical consistency, thereby creating a superficial impression of “theoretical unification” and “logical self-consistency”. Taking limit operations involving the Boltzmann constant, speed of light and Planck constant, the no-go theorems in quantum mechanics, as well as high-dimensional unified field theories as typical cases, this paper analyzes the manifestations, logical boundaries, and academic implications of the research approach that prioritizes mathematical formalization over physical ontology. It advocates that research on complex systems should adhere to the academic norms of prioritizing physical ontology and falsifiability, and promote the organic integration of mathematical tools and physical reality.
